ITAM and Flexera SaaS manager duplicate users
We are pulling user information for ITAM from AD, but at the same time we have SaaS setup for Microsoft, Adobe etc. This is causing a larger number of duplicate user data as there are multiple users pulled in both through SaaS and AD for ITAM.
I was wondering if there is a best practice to merge/ignore or do anything to avoid the duplicates in our reporting.

If you're considering ITAM to contain the "HR master data" you could enable it to become the HR Roster data source for Flexera SaaS Manager (FSM) and as such avoid the duplication of users caused by the integration between the two. AFAIK, it requires you to raise a request with Flexera Support to get this setting enabled, if you want to follow this approach.

We've also seen a large number up duplicate users in both ITAM and SaaS recently but it was indicated that it was an issue within our instance, not being seen by other customers... Have you found a fix for this in your instance?

The discussion in this thread was related to the legacy Flexera SaaS Manager and how its user consolidation with Flexera One ITAM can be configured.
I just checked and can see that you have opened a support case related to Flexera One SaaS Management where the user consolidation with Flexera One ITAM works differently. Does your experience relate to Flexera One SaaS Management or Flexera SaaS Manager?
